Reading waterfall charts

Since late January, we've been having our login step on one of our transactions take longer than usual.   It's currently taking over 5 seconds to complete.

I was asked to look into it today...   I thought I would be able to at least use the waterfall chart and help diagnose which piece of the page might be causing a problem but I'm having an issue with that.

 

The waterfall chart on the last run of the transaction for the login step seems to show that the step only took 1.5s to run, yet the step alerted because it took 5.9s to run.

Why would there be such a big difference between what the step recorded as its run time vs what the waterfall chart shows?  Where did the other 4.4 seconds go?

 

After turning debug on and scanning the log, I found this, which I suppose could be the cause of the page taking longer than it use to to load, but I don't see this reflected in the waterfall chart:
